When you do a rebuild, it doesn't save your source files like a compile would, and then after it's not flagged that the file changed, so compiling gets you a 'nothing to do' message.

This isn't unusual is it? I checked with other development environments that I've used and they don't save after a compile either. Do you know of any others that do save after a compile? I just get in the habit of saving then compiling

Tried both compile and rebuild a couple of times in random order using RC1-1. It always saved the modified files just like it should, and it always correctly unflagged them. Strange that.

There is no configuration option to disable auto-save, is there?

No, there isn't, and yes, it kinda annoys me, because even if i save a file *before* the build process, and then edit some of it, later it gets saved without warning.
